Genetic Memory
As much as I do love the idea of Historical based fantasy, I've been most intrigued lately by the more sci-fi notions like genetic memory I keep hearing in regards to Assassin's Creed...
for some perspective, here's what I've been able to glean on the subject so far...

However, there's also an unexpected and fascinating twist, as the whole conspiracy-laden storyline is framed by a person far into the future, who's experiencing the adventure through Altair's eyes. Quite how or why this is happening has yet to be explained, but it introduces the gameplay device of genetic memory.

In an interview by IGN TV with Kristen Bell, who will have a role in the game, she had this to say

It's sort of based on the research that's sort of happening now, about the fact that your genes might be able to hold memory. And you could argue semantics and say it's instinct, but how does a baby bird know to eat a worm, as opposed to a ****roach, if its parents don't show it? And it's about this science company trying to, Matrix-style, go into people's brains and find out an ancestor who used to be an assassin, and sort of locate who that person is.

and then, of course, there's good old wikipedia...

News has also circulated about a 'sci fi twist', due to information from developer interviews, and some effects visible in trailers of the game. It is theorized that the historical setting may be a simulation, or perhaps some sort of genetic memory, for purposes of training or other gain, being undertaken by an unknown group in the present or near future. During a trailer shown at E3, the screen would glitch and go fuzzy at times, and at one point where Altair is killed, the screen fades to black and then shows a head's up display with the words 'computer offline'. Ubisoft has confirmed that Assassin's Creed will be part of a trilogy, and has also stated that one or both of the sequels may have a futuristic setting. On September 28, 2006, in an interview with IGN, producer Jade Raymond confirmed that Altair is "a medieval hitman with a mysterious past" and that he is not a time traveler. The 'computer offline' message may be a computer that is decoding these memories, and death in the memory is some kind of glitch in the system.

... just wondering what anyone else's thoughts are...

well, as some of the quotes explained, there is a person who is watching the events unfold through Altair's memories... in the demo when he died it was seen as a glitch in the system and the player is asked to reload the animus...
they have already explained that the future sequels will likely take place in the future...
I believe that this is some sort of conspiracy going on at some point in the future, and they are looking back to this time period to see where it began...
... while the game itself is not futuristic, it could be framed by some futuristic elements...

Makes me think that somehow someone is trying to alter time through Altair. Alter Altair?? not a huge stretch. They are trying to rewrite the history books by controlling the actions of three master assassins in three distinct time periods. Assuming this I'm betting that the last one will be modern day or close to it. Could be very interesting to find out what the conspiracy behind the power controlling the three assassins. You can probably tell I've bought into my crazy theory. :p

You know something like that might not be to far from the truth as id been thinking about something kind of along those lines myself.

well... I'm not so sure about altering history myself... as these are all supposed to be strictly memories, meaning they've already happened, that's why dying is seen as a glitch in the system...
they have said that later ones will take place in the future, and I would imagine it will likely involve assassins in some way, but I don't think they can use memories to actually change anything... through the game we simply make the past that makes their future... I think...
.. the fact that they are looking through genes to find the memories could indicate a decendant of altair in the future...
